I'm no diesel expert, but I would seriously think about having the injectors checked. Each injector is setup to inject at a given pressure,(from the diesel pump) if the injector fails to open on time i.e. it requires longer to build up sufficient pressure to inject, it will effectively retard that cylinder by a few degrees. If two are out by a few degrees then you will get smoke, uneven running, knocking noises and poor acceleration. Get the injectors checked, it's normally free of charge, if they need refurbishing/overhall it may cost about £20 per injector. Just a guess, give it a go what have you got to lose.
