Messed up boot...

Hi On occasion of one of my motorised struts in the boot failing in my C4 GP II, I had "inadvertently" messed up something in the geometry of the boot...
After replacing the strut with a different one I've noticed that the boot doesnt align properly there is a gap, it all looks like the boot went a bit down but along the plane of the window (for a lack of better explanation). Now the strut is a bit different, it has older part number, but it works, it's wee bit shorter. On occassion I visited body workshop and I was told that maybe that's it, but I removed the strut and closed the boot without it and the gap was still there.
The strut's "hinge" that is mounted on the car's body was skewed, replaced that, but it didn't help. Got the boot realigned on it's hinges but this had helped only marginally. So the big question is does this ring a bell to anyone?
