Engine, gearbox faults after battery removal

Changed clutch, flywheel, pressure plate and CSC on my Peugeot 3008 2011 (Semi automatic). After putting all back had a bunch of faults. Engine Fault, Gearbox fault, ABS Braking system faulty, Parking Brake faulty, ESP/ASR system faulty. But before changing clutch, i removed battery and these faults come on first time. Had anyone has same issue when removing battery and, latter put it back faults come up? As i noticed only when i move battery wires i got this fault. Now its permament. As well noticed on gearbox lower sensor has sort of damage. Could that be the issue as well?
