Water in turbo pipework

I have the 1.9TD engine in my 1999 camper.
I was having the 2nd gear repaired on the gearbox so had to strip some turbo pipework away whilst removing the box.
When I removed the hose that connects to the turbo pipe that runs under the sump a flood of water ran out...I know that it shouldn't be there and don't know how it got there ...it certainly wasn't there 18 months ago when the engine was put in.
I now fear that it could have damaged the engine which is barely starting up before billowing smoke from the exhaust and then cutting out shortly after.
I was wondering if its sucked/blown water into the engine?
There's also a large turbo hose on the top of the engine that connects to a cast aluminium 'box'..when i took the hose off this too had beads of water in it.
I was hoping someone might be able to advise the best way to proceed.

I should look to doing a compression test. We all get in a tizz when things are not right so i fear you
may be over reacting. Is your coolant level OK? Does it start and fire on all cylinders? If so do your checks
again after running to full temperature.
If it has a turbo you can expect the presence of water, its what we breath!
