If i start the car with the transponder from the key, but in very close to the key, and it starts and runs fine, then leave running and remove the transponder from in range with the "key coil unit", will this cause any problems later, such as loss of recognition between the transponder and the system??

Only when trying to restart it. It is used to unlock the engine ECU - when authorised it will allow vehicle to start - but has to handshake each time you want to start it.
