fuel problem

I went through a lot of water in my citroen synergie 1.9 TD
after about half a mile it cut out. It will not run properly now. The diesel primer seems to suck itself inwards and not much diesel is present in the fuel filter, any ideas? also it smokes badly when it starts

Air in the system - seems an obvious thing to say but is most likely. Maybe the water dislodged or damaged a pipe.
