Was the "key" light lit while cranking? If not, I would not suspect the immobiliser ECU having any problem. As I say, it is the engine light not being lit at key-on and it failing to start on cranking is a big big clue that the injection ECU isn't always getting power.
You can easily verify this by testing for a 5v reference at the nearest engine sensor (MAF, MAP, ECT, APP etc). No power to ECU = no 5v reference.
The next step would be to test the injection ECU power and ground supplies to find the offending circuit then trace it back to the fault and fix it.
