The first thing to try is a BSI reset which will give you a starting point. This video is showing a car but the procedure will be the same I believe. :)
I used to be indecisive, now I'm not so sure!
I used to ride on two wheels, but now I need all four!

Handy baby wont help you here, unless you just want a basic non remote key, It just clones the chip. You would also need to use a new transponder chip as you cant clone onto a remote fob. The remote programs in at the same time as the transponder on this van, The ignition on & pressing the buttons will only work to resync an already programmed remote key. If you want to program the remote key you will also need the 4 digit security code.
On your VW (assuming its the older ID48 system) Handy Baby will copy the chip no problem but on these remote keys the transponder & remote are both programmed separately.

Aside from that the first thing i would be doing anyway is to pull the rubber boots back on both the front door looms, my bet is multiple broken/damaged wires in there.
