The other box with the ECU should be the suspension ECU (assuming that you have hydractive suspension...)
There is a component location diagram for the 1997 V6 linked from this topic: viewtopic.php?f=3&t=40570&p=326638 I think that the 2.1 locations are fairly similar.
If you look at the fuse board, near the top (furthest from the pedals), you will see a red plastic tab. You pull on that to release a latch and then that end of the fuse board should drop a little, allowing the other end to be unhooked and the assembly dropped. There is very little clearance, and the number of wires makes it a very awkward operation.

the car now starts but I now have another fault.
car ticks over at 1600rmp and will not rev over 2400rpm .. TPS to ECU connections are OK. Is there a relay for the injector pump or should I look at the wiring on the pump..?
I did not have this fault before the keypad problem.It is possible that I have broken I wire from the ECU to the pump.
Could admin move this to the appropriate page if necessary.

What did you do to get the engine running?
I would advise that you should get some Lexia diagnostics. The EPIC pump is entirely controlled and monitored by the ECU, so it is difficult to pinpoint running symptoms without knowing the fault codes or live data.

The EPIC pump is not coded, but probably needs to be matching a PSA 2.1 engine for the calibration to be correct.

I've spent most of the day looking for a garage with a diagnostic at will fit , so far i'm out of luck. The 2.1 citroen for parts is 100+ miles away so now looking for a 406 peugeot. Checking all the connection again first. I must have loosend or broken one.
Had a quick check of the pump wires. [plug to pump] pins, 9,10,11,12 & 13 are all connected as are 3,4,& 5.which are earthed to the body.
Am I missing something? or is it just a crossed wire?

The PSA Epic is interchangeable between the Xantia and the 406. I have a Xantia one on my 406. There are two issues with the pump. The most common are the Viton o rings. When they get old they don't seal. This is shown up by an unstable idle and / or cutting out at low revs. Their condition can also lead to leaks, more of a gentle weep really. This can be seen as a small pool of diesel that collects around the timing belt tensioner spring or by putting your hand on the underside of the pump. The other issue is the harness as I previously mentioned. This will cause issues different than the idle / cutting out. The only way to identify this, to my knowledge, is with a Lexia. It can be re-wired but is a pig of a job. New harnesses are available for 200 euros and it's still a pig. I spliced in 13 replacement wires. The chances of finding a good secondhand one is slim to say the least. Your other option is a mechanical Bosch conversion as found on some Xantias and XMs. Again, not a 5 minute job.

UP DATE......
After reading a thread about air in the injector pump I decided to check .. Yes one massive air lock.. Bleed and start, It ran like a bucket of nut, Foot down and sweet as a nut.. not bad for a car with 478,000 km...
