If you are 100% certain the Shunt Fuse is seated correctly AND in the correct position as per my previous diagram, and replaced fuse F7 in the BSI fuses in the glovebox, then I can only put it down to a faulty internal relay in the BSI or other wiring issue. I think it's unlikely to be an earth, as the different lights have different earth points, so unlikely both have issues.
Can you also confirm that both the front and rear 12V (30A) accessory sockets are working? These are controlled by Fuse F9 and they share the same relay (R3) as the following:
Ceiling Light
Glove Box Lighting
Map Reading Lights
Courtesy Mirror Light
If the accessory ports are working, I can't see it being Relay 3.
So I would be double checking Fuses F7 and F9 and the Shunt Position again. And I would remove the SHUNT fuse, and check it is in good order before firmly reseating it with decent pressure to ensure it is fully in place and in the CUSTOMER, not PARC position.

sockets are working as are all the interior lights

Try plugging/unplugging the fuse several times. It is possible that the fuse blades/socket contacts have got tarnished. On my first C5 the rear wiper stopped working. I checked the fuse, and it was OK. I did some more checking, and could find nothing obvious. However, somewhere 'tarnish' was mentioned, so I plugged/unplugged the fuse about a dozen times, and the rear wiper started working properly (and was, right up to the time when somebody went into the back of me).

For interior lights like the footwells, ceiling lights, courtesy and map lights, glovebox etc., I have used LED replacements for the W5W stock bulbs without issue on several vehicles.
LEDs can become a problem for those who use them on exterior lighting like side lights, DRLs, angular lighting (where permitted), where load resistors are often needed to prevent rapid flashing, as LEDs don't pull the same current as filament bulbs.

So confused why these aren’t working. I may just try and change all of the fuses. Any other suggestions ?

Did you say you have put LED bulbs in place of the filament bulbs? If you have then it has to be either a faulty LED or:

But the only ones I’ve changed are for the courtesy lights internally, not externally at all. I can try and change them all to Halogen ones if you think that will resolve the problem ?

That's what I'm talking about Colin - internal lights. The stock bulbs are the filament capsule type W5W shown here:

So the led lights were working for about a year before this problem has occurred and they stop working

Ok, so are you sure they just haven't 'given out'? Have you tried a replacement or a standard bulb? That will tell you if the feed to the socket is working or not or test it with a multimeter.
Bear in mind that Economy Mode may have kicked in or the internal light timer if you are undertaking tests for any length of time with the doors open for example.

100% so far. The passenger and drivers map lights have gone simultaneously, the glove and storage box have gone simultaneously. Is it because the car circuitry was designed to supply low current lighting ?
