I checked in the mechanic handbook, that the engine WJY should have ECU SID 801.
I am not sure for what the ECU is responsible in this case.
I have forgotten to share this information, sometimes when the car has this problem (hard sound, weak perfomance and black smoke), after sometime while the drive it switches to the normal regime and the perfomance and sound is normal and there is no black smoke. And also the tachometer and thermometer starts working.

Well, to me it sounds like the entire electrics of the engine are working intermittently. Fortunately, however, cranking and the fuel stop solenoid appear to be supplied from ignition live, and not from an ecu controlled output... so you are very lucky in that respect.
However, by the sounds of it, with the ECU in its inoperative state, the injection advance trim will be wrong along with any other ECU controlled aspects of the injection pump causing the smoke and odd sounds perhaps.
Since it appears to be a systematic and also intermittent electrical problem, I'd be looking at the ECU earth or power supply.

I would like to ask, I was reading some forums, people do have similar problems with starting.. many of them solved this problem by cleaning or repair of the multi conector with the label IC02A, http://i40.tinypic.com/4l2jbp.png .
I was wondering that maybe it could be also my issue? But I am not sure whether the wiring scheme can be applied on my model.

Hello, I checked all the cables and connectors. Also this one https://www.berlingoforum.com/thread-1875-page-2.html
Nothing was corroded, everything was clean. So I cleaned the connectors by air.
I found these boxes, may someone tell me what are they for? The photos of them are attached in this post.
I also checked that I have the connector for diagnosis next to the steering wheel. But I also found another connector which looks like it was for other kind of diagnosis as well? May someone check it on the photo? It was near left light bulb.

The first picture is the Glow Plug Relay.
The second looks like a throttle position sensor

Could the 3rd one be an accident shock sensor, that's not fitted, I remember seeing something similar next to the LH susp in the engine bay on the 406?

That’s an interesting suggestion Pete.
@ TessG: As Pete says, ignore it if it’s been taped up out the way. Some cars utilise the same wiring harness across a range of models, to allow for optional equipment or features. So is probably for something that isnt fitted.

After searching with Google I found nice manual for Berlingo. It is in french but it is possible to copy the text and have it translated into english by Google translator. You can download it here . Wiring diagrams start on page 81 for the old model (1996-2002). For the newer model (2002-?) page 96. The list of the codes of the components is on the pages 83-94 and the codes are probably the same for both models.

Don't think the first one is the glowplug relay, far to many pins in the plug. looks like a 15 pin 'double' relay to me, it will be for supplying power to the ECU & 12v sensors.
not sure about the 3rd one but its definitely not for an inertia/impact sensor, they are 3 way plugs. it will be for something not fitted to the car if there is nothing nearby it fits. any codes printed on the wires will give a clue to what its for.

I think you're right Wheeler, also the red locking lever should be pressed in, it looks like it's in the 'unlock' position from the photo. On my 406 the locking mechanism had broken and from time to time it vibrated loose and the engine would turn but not fire. I found the problem when I connected PP2000 and it wouldn't see the car. Started wiggling things and a heard several clicks.

The locking tab looks fully home to me, if you look at the opposite side from the big red bit you should be able to see a small hole that you can put a little split pin etc in to stop it coming back out.
